Rotary encoders present to Windows and FSX as button clicks. If this is what your rotaries do, then yes you can assign them to functions in FSX that use rotary controls in real life. So HDG bug, ALT setting, OBS, radio knobs, etc. You will find a wider range of functions to map if you have FSUIPC, including fast/slow increments for some settings. Generally you will find it helpful to implement some kind of SHIFT function to make your rotary go fast or slow as required, which is a little more involved.
