A bomb attached to a Stuka would be inherently more accurate compared to a 109 - it was a dive bomber for a reason.

 

However, hitting a moving train - particularly in the boiler or other functional item - is much more than some arbitrary notion of `accuracy`. A dive bomber obviously delivers bomb to target by steep dive, and if you look at the history of aircraft v. train you will see dive bombers are a terrible choice. Unless you equip them with big guns and attack from a shallow angle.

 

Strafing has degrees of coincidence to getting train and bullets in the same place at the right time that are potentially more accurate and cover more ground than any single bomb. Increasing the probability of a hit.
