Flightplans are the same.

FSX saved flight is text like a config file format but P3D saved flights are xml format. I've never tried to read a FSX saved flight with either P3D 2.5 or 3.3 so I can't say for sure but I wouldn't expect that backward compatibility. Ditto the Flight Logbook - wouldn't expect it.

Hooked since FS4... now flying:

self-built i7-4790 at 4 GHz; GA-Z97X mobo; GTX 970; 16GB gskill;

quiet, fast and cool running.

Win 7/64: 840 EVO OS; 840 EVO (500G) game drive;

Win10/64: 850 EVO (500G) for OS and games

can i delete fsxse and install prepare 3d on my old windows 10 pro 64 bit without problems and will it read my saved fsxse files

Yes. No, unless you have the same aircraft installed in P3D and they are truly P3D compatible.

Why you want to do something like this is beyond me? It's a completely different sim. Start from scratch with all the benefits that come from that.
