let's say I run the sim (clear day), I see some clouds here and there, then I run Activesky and the clouds dissapear. That's no clouds on a clear day. Why is that? do clouds have to be installed separately?

Because if the METAR has CLR, that means no clouds. CAVOK in the METAR can produce a few clouds if you do not have Disable CAVOK Cloud Generation checked on. Also, do not disable Upper Layer Generation.

Of course, that is our general website.
The settings are on the Options Screen.
There are no METAR settings. You get those from the weather download. Do you have Online Updates turned On?
