Shouldn't make a difference! Most motherboards today come with onboard lan.. its just more convenient!
The onboard LAN will have absolutely no impact on FS9 performance. In fact, the onboard sound would have no impact either. What MAY impact FS9 performance is the quality of the sound card. The fact that it is onboard or not has no impact. An onboard or PCI card sound card both attach to the computer through the PCI bus. However, most onboard sound uses cheap chipsets, which might impact sound quality, whereas most PCI sound cards are typically of a higher quality. The only difference between onboard and PCI cards is where the chip is located and whether you can remove/replace it.

Onboard LAN should make no difference to your simming experience.. although Gigabite's Dual LAN board have sometimes mucked up Windows.
