I installed the PMDG Terminal Procedures program and I cannot find it in the FS9 folder. Thats were it was supposed to be installed but there is nothing there.

I think if I am not mistaken it's located Flightsimulator9\NAVDATA
In your FS9 folder the is an FMCWP folder, then under that the NAVDATA folder. There are two files in here called wpnavAPT.txt and wpNavAID.txt that hold the runways and navaid information for the FMC.
In your FS9\PMDG folder there is a SIDSTARS folder that has the terminal procedures, one .txt file per airport covered.
If the PMDG folder and FMCWPT folder do not exist with subfolders and files then the incorrect path was during installation. These folders/files are used for several PMDG models. As installed, these files are original Navigraph FMC DATA provided files and can be updated with a navigraph.com subscription.
You should check your registry entry for the FS9 path with the free registry repair/checker utility from:
http://www.flight1.com/view.asp?page=library
In addition when running the utility or .exe installers under VISTA or Win 7 right click on the .exe file and select Run As Admin to elevate the installer access privileges (different than user privileges).
I don't recall a PMDG Terminal Produres program unless you are referring to the installer furnished by Navigraph. I don't recall what that was called.

I installed that file in a seperate folder and it is the SID STARS files. I read that what comes with the pmdg 737 may be out of date, so I think this file replaces the original SID STARS.

The PMDG 737 files are indeed out of date possibly around 2003, the date of my original installation. When a developer contracts with navigraph, he gets one set to distribute with the model.
If you are talking about a navigraph subscription update the two wpnav*.txt and the files in the SIDSTARS folder get updated by that installer.
If it is another source, it may be SID-STARS only. If you wpnavAPT.txt file is out of date on certain PMDG FMCs you may get a runway not found message. You may get a similar response for navaids if that file is not current. This file also includes LOC/ILS data including coordinates. These are especially important if you build the plan in the FMC. Another wp file has to do with enroute pathways and the other fix locations for rnav that are not navaids, in other words intersections, etc.
If you import a plan into your FMC that supports the FMC format, the fix/intersection waypoint coordinates will be imported from the plan and perhaps the airport location but not the airport navaid and runway properties.
Fix locations that are part of the terminal procedures are defined in those procedures.
I used the free updates from planepath.com the last one for AIRAC 1013. These are SID-STARS only and do not include the wp files I mentioned. As of today the author has not received enough contribution to finance his subscription to digital database sources for the updates for the areas he covers in the US, Canada, and UK area and surrounds. That exe installer for PMDG lets you browse or correct the path to FS9. You do not specify the path to PMDG under the FS9 folder as that is assumed to be as installed by PMDG installers in the correct place.
