Which method of 'going to' the airport are you using? If the default one within the master "Go to" option, the sim is putting your plane wherever the default location coordinates are. If you use the "Search add-on scenery" option and select your location from your "new" scenery area, you should be placed wherever your new coordinates dictate and in the direction you've specified.
I'm assuming you have created your own version of this particular airport and excluded the default. Chances are that your set of coordinates are different from the default, but the sim still reads the original set. The way to match then up would be to modify the airport within the AFCAD program, for instance. This method changes the actual default settings as read by the default menu. However, if you've already made the airport the way it seems you have, you probably don't feel like doing it over again!

I think I know what you are getting at here. Where you place the IL arrow in AFW does not correspond to it's position when you start FlightSim? As far as the arrow pointing lightly out of alignment to the runway this could simply be the difference between Magnetic and True headings.
As for it's placement I think it's just a matter of scale. Just move it in AFW until you are on the runway....as for heading just change it until your aircraft if facing down the runway. Don't worry about what the layout looks like in AFW. :-)
