magnetic variation

Using the above, is it correct to click "yes" to the start up question to make magnetic variations the same.
If so, does this mean that creating a runway start point hdg 340 will line up with a runway hdg 340.

The reason i am asking is that the start location arrow looks way off line.

It's ok
Although the arrow seems skew.the actual a/c lines up fine.
