I am currently learning how to design aircraft. With the current release of FSACOF, people seem to see a much greater difference between FS2002 and 2004 aircraft. What differences would I have to make to build a "FS2004" version of an airplane?

From the modelling standpoint, there is no difference.

There apparently is a change in the way some tags are recognized by FS9, for example, it appears that cowl flaps can only operate of piston engine planes) and there are differences in the aircraft.cfg files...

Until and SDK is released documenting the changes, you should be relatively save in using the FS2K2 SDKs and pursuing a conservative approach.
