Does anyone know of a way to organize third party aircraft in FS2002? Thanks!

Yeah, I do actually. Under the aircraft.cfg file there should be a heading like this:
(Default 737)

[fltsim.0]
title=Boeing 737-400
sim=Boeing737-400
model=
panel=
sound=
texture=
kb_checklists=Boeing737-400_check
kb_reference=Boeing737-400_ref
atc_id=N-GMMR
atc_airline=AMERICAN PACIFIC
atc_flight_number=3299
ui_manufacturer=Boeing
ui_type=737-400
ui_variation=American Pacific Airways
visual_damage=1

I left out the description.

ui_manufacturer is what kind of plane it is. Boeing, Piper, Cirrus, etc.
ui_type is the model: 737, Cherokee, SR20.
ui_variant is the name of the paint job that it has, as seen as American Pacific Airways.

just above those are the atc_id, atc_airline and atc_flight_number variables. All those are editable (is that a word) in FS2K2

You can also use the aircraft editor and choose your stuff manually. If the things are greyed out in the aircraft editor, change the cfgs and make sure it says "editable=1" (not 0)...
