This has been requested before, but I haven't seen it reported for some time now.
It concerns the weather. Although the dynamic weather changes are a great addition to FS9 and the clouds look much better, the weather transitions are often not realistic. There is usually a slow transition between no rain and rain, starting with a few drops that steadily increase in frequency and intensity. In FS9, it suddenly starts raining. In FS9, thick fog only looks thick when flying or taxiing inside, but not when flying above it in. A limited visibilty layer ends when flying above the set boundery: above that point, no limited visibility layer is seen beneath, as if it never existed. I'd like to see that changed in FSX.
One more thing I'd love to see in FSX: AI traffic making more realistic sounds and airport ambience sounds.
