Ian,
I also have the Saitek X-36 USB version and it works just fine with X-Plane.
Try this to get you started. In the Joystick setup in the game, make sure you have Joystick 1 set as follows:
X-axis, roll
Y-axis, pitch
Z-axis, throttle
R-yaw pedal
This will get the stick working for basic flight. You'll be able to use the stick, throttle and rudder rocker. Once you're comfortable with that...the fun begins!
If you want to program the buttons/hats you need to use the SGE (Saitek Gaming Extensions) I have mine set up for basic flight controls and views at the moment, I'll program the hats later and see how they work in the game. The programming is fairly straigth forward with the new SGE software. Check out http://www.saitek.com for the latest version.
Drop me a line if you're still having problems and I think we'll be able to work things out for you. Don't want this to get too lengthy.
Happy Flyin'

If you have any other controllers connected, try unplugging them.
My joystick won't work if my steering wheel is plugged in at the same time.
